چکیده
Abstract We present a symbolic algorithmic approach that allows to compute invariant manifolds and corresponding reduced systems for differential equations modeling biological networks which comprise chemical reaction cellular biochemistry, compartmental models pharmacology, epidemiology ecology. Multiple time scales of given network are obtained by scaling, based on tropical geometry. Our reduction is mathematically justified within singular perturbation setting. The existence subject hyperbolicity conditions, we propose an test Hurwitz criteria. finally obtain sequence nested respective those manifolds. theoretical results generally accompanied rigorous descriptions suitable direct implementation existing off-the-shelf software systems, specifically computation libraries Satisfiability Modulo Theories solvers. computational examples taken from the well-known BioModels database using our own prototypical implementations.

Efficient Systems Biology Algorithms for Biological Networks over Multiple Time-Scales: From Evolutionary to Regulatory Time
Recently, Computational Biology has emerged as one of the most exciting areas of computer science research, not only because of its immediate impact on many biomedical applications, (e.g., personalized medicine, drug and vaccine discovery, tools for diagnostics and therapeutic interventions, etc.), but also because it raises many new and interesting combinatorial and algorithmic questions, in t...

where A ( < ) is analytic in the small parameter e . Our basic result is a uniform asymptotic approximation to exp A ( e ) r that we obtain under a certain multiple semistability condition. This asymptotic approximation gives a complete multiple time scale decomposition of the above system and specifies a set of reduced order models valid at each time scale. Our contribution is threefold. 1...
متن کاملModel reduction using multiple time scales in stochastic gene regulatory networks
Gene network dynamics often involves processes that take place on widely differing time scales – from the order of nanoseconds to the order of several days. Multiple time scales in mathematical models often lead to serious computational difficulties, such as numerical stiffness in the case of differential equations or excessively redundant Monte Carlo simulations in the case of stochastic proce...
متن کاملAlgorithmic Aspects of Heterogeneous Biological Networks Comparison
Following the innovative approach proposed in [3], we investigate the complexity of comparing two biological networks of different types – and thus, possibly differently modeled. More precisely, we consider the decomposition problem (either covering or partitioning) of one of the networks into Directed Acyclic Graphs (DAGs) with the extra requirement that, for each of these DAGs, there exists a...
متن کاملMixed-Mode Oscillations with Multiple Time Scales
Mixed-mode oscillations (MMOs) are trajectories of a dynamical system in which there is an alternation between oscillations of distinct large and small amplitudes. MMOs have been observed and studied for over thirty years in chemical, physical, and biological systems. Few attempts have been made thus far to classify different patterns of MMOs, in contrast to the classification of the related ph...
